{"doi":"10.7554/elife.97543","title":"An improved bacterial single-cell RNA-seq reveals biofilm heterogeneity","abstract":"
In contrast to mammalian cells, bacterial cells lack mRNA polyadenylated tails, presenting a hurdle in isolating mRNA amidst the prevalent rRNA during single-cell RNA-seq. This study introduces a novel method, ribosomal RNA-derived cDNA depletion (RiboD), seamlessly integrated into the PETRI-seq technique, yielding RiboD-PETRI. This innovative approach offers a cost-effective, equipment-free, and high-throughput solution for bacterial single-cell RNA sequencing (scRNA-seq). By efficiently eliminating rRNA reads and substantially enhancing mRNA detection rates (up to 92%), our method enables precise exploration of bacterial population heterogeneity. Applying RiboD-PETRI to investigate biofilm heterogeneity, distinctive subpopulations marked by unique genes within biofilms were successfully identified. Notably, PdeI, a marker for the cell-surface attachment subpopulation, was observed to elevate cyclic diguanylate (c-di-GMP) levels, promoting persister cell formation. Thus, we address a persistent challenge in bacterial single-cell RNA-seq regarding rRNA abundance, exemplifying the utility of this method in exploring biofilm heterogeneity. Our method effectively tackles a long-standing issue in bacterial scRNA-seq: the overwhelming abundance of rRNA. This advancement significantly enhances our ability to investigate the intricate heterogeneity within biofilms at unprecedented resolution.
","journal":"eLife","year":2024,"id":650282,"datarank":0.41588830833596724,"base_score":2.772588722239781,"endowment":2.772588722239781,"self_citation_contribution":0.41588830833596724,"citation_network_contribution":0.0,"self_endowment_contribution":0.41588830833596724,"citer_contribution":0.0,"corpus_percentile":null,"corpus_rank":null,"citation_count":15,"citer_count":0,"citers_with_citation_signal":0,"citers_with_endowment":0,"datacite_reuse_total":0,"is_dataset":false,"is_dataset_confidence":null,"is_data_producer":false,"deposit_databanks":null,"is_oa":false,"file_count":0,"downloads":0,"has_version_chain":false,"published_date":null,"fair_score":null,"fair_percentile":null,"algorithm_id":"datarank_citation_only_1hop_v6","ranking_scope":"data_only","authors":[{"id":1695497,"name":"Hebin Liao","orcid":null,"position":1,"is_corresponding":false},{"id":1401723,"name":"Chenyi Wang","orcid":"0000-0002-6333-6439","position":2,"is_corresponding":false},{"id":355925,"name":"Chun Huang","orcid":"0000-0003-1358-3121","position":3,"is_corresponding":false},{"id":830037,"name":"Wei Zhang","orcid":"0000-0002-3575-6225","position":4,"is_corresponding":false},{"id":585366,"name":"Chunming Guo","orcid":"0009-0007-6141-0037","position":5,"is_corresponding":false},{"id":1695507,"name":"Yingying Pu","orcid":"0000-0002-5735-8199","position":6,"is_corresponding":false},{"id":1695495,"name":"Xiaodan Yan","orcid":"0009-0000-7367-1567","position":0,"is_corresponding":false}],"reference_count":0,"raw_metadata":{"has_enrichment":true,"resolved":true,"title":"An improved bacterial single-cell RNA-seq reveals biofilm heterogeneity","abstract":"
In contrast to mammalian cells, bacterial cells lack mRNA polyadenylated tails, presenting a hurdle in isolating mRNA amidst the prevalent rRNA during single-cell RNA-seq.
