{"doi":"10.1093/nar/gkab1056","title":"FusionGDB 2.0: fusion gene annotation updates aided by deep learning","abstract":"A knowledgebase of the systematic functional annotation of fusion genes is critical for understanding genomic breakage context and developing therapeutic strategies. FusionGDB is a unique functional annotation database of human fusion genes and has been widely used for studies with diverse aims. In this study, we report fusion gene annotation updates aided by deep learning (FusionGDB 2.0) available at https://compbio.uth.edu/FusionGDB2/. FusionGDB 2.0 has substantial updates of contents such as up-to-date human fusion genes, fusion gene breakage tendency score with FusionAI deep learning model based on 20 kb DNA sequence around BP, investigation of overlapping between fusion breakpoints with 44 human genomic features across five cellular role's categories, transcribed chimeric sequence and following open reading frame analysis with coding potential based on deep learning approach with Ribo-seq read features, and rigorous investigation of the protein feature retention of individual fusion partner genes in the protein level. Among ∼102k fusion genes, about 15k kept their ORF as In-frames, which is two times compared to the previous version, FusionGDB. FusionGDB 2.0 will be used as the reference knowledgebase of fusion gene annotations. FusionGDB 2.0 provides eight categories of annotations and it will be helpful for diverse human genomic studies.","journal":"Nucleic Acids Research","year":2021,"id":155629,"datarank":1.3036172374117647,"base_score":4.07753744390572,"endowment":4.07753744390572,"self_citation_contribution":0.611630616585858,"citation_network_contribution":0.6919866208259067,"self_endowment_contribution":0.611630616585858,"citer_contribution":0.6919866208259067,"corpus_percentile":84.15719037673087,"corpus_rank":2049,"citation_count":58,"citer_count":48,"citers_with_citation_signal":28,"citers_with_endowment":28,"datacite_reuse_total":0,"is_dataset":true,"is_dataset_confidence":0.939,"is_data_producer":false,"deposit_databanks":null,"is_oa":true,"file_count":0,"downloads":0,"has_version_chain":false,"published_date":"2021-01-01","fair_score":43.75,"fair_percentile":58.6365025985937,"algorithm_id":"datarank_citation_only_1hop_v6","ranking_scope":"data_only","authors":[{"id":416165,"name":"Hua Tan","orcid":"0000-0003-4090-113X","position":1,"is_corresponding":false},{"id":246824,"name":"Jiajia Liu","orcid":"0000-0002-8444-5482","position":2,"is_corresponding":false},{"id":658545,"name":"Haeseung Lee","orcid":"0000-0002-9947-4032","position":3,"is_corresponding":false},{"id":658546,"name":"Hyesoo Jung","orcid":"0009-0002-6977-6133","position":4,"is_corresponding":false},{"id":658547,"name":"Himansu Kumar","orcid":"0000-0002-4335-4517","position":5,"is_corresponding":false},{"id":246826,"name":"Xiaobo Zhou","orcid":"0000-0001-7191-6495","position":6,"is_corresponding":false},{"id":362122,"name":"Pora Kim","orcid":"0000-0002-8321-6864","position":0,"is_corresponding":true}],"reference_count":36,"raw_metadata":null,"created_at":"2026-07-18T23:44:03.750995Z","pmid":"34755868","pmcid":"PMC8728198","fwci":null,"citation_percentile":null,"influential_citations":0,"oa_status":null,"license":null,"views":0,"total_file_size_bytes":0,"version_count":0,"fair_f":50.0,"fair_a":37.5,"fair_i":20.0,"fair_r":54.1667,"fair_zscore":0.3681,"fair_rationale":{"fair_score":43.75,"has_llm":true,"taxonomy_version":"fair_taxonomy_v5","dimensions":{"F":{"name":"Findable","score":50.0,"criteria":[{"key":"f_dataset_pid","label":"Persistent identifier for the data","kind":"llm","weight":2.0,"fraction":0.5,"verdict":"partial","evidence":"All annotation results are available from the FusionGDB 2.0 website ( https://compbio.uth.edu/FusionGDB2 ) for academic purpose only.","grounded":true,"rationale":"The paper gives a web address (URL) rather than a persistent identifier scheme (DOI, Handle, etc.). For genomics / sequencing data, deposit in GEO (GSE accession), SRA (SRP/SRR) or ENA/BioProject (PRJEB/PRJNA).","Remove the precondition or justify it. Release the data at publication with no embargo, no registration wall, and no approval step — NIH's zero-embargo public- access rule (NOT-OD-25-101) has already made 'available at publication' the federal baseline for the article; the data should not lag behind it. For genomics / sequencing data, deposit in GEO (GSE accession), SRA (SRP/SRR) or ENA/BioProject (PRJEB/PRJNA).","Attach a standard, machine-readable open licence to the deposit — CC0 or CC BY, which is what Horizon Europe and most funders expect — and print the licence identifier in the paper. 'Free to use' is not a licence: it grants nothing a reuser's institution can rely on.","Release the data in an open, community-standard format (CSV/TSV, JSON, HDF5, NetCDF, FASTQ, VCF, NIfTI…) instead of — or alongside — any proprietary or instrument-native format, and name the format in the paper. A dataset that needs a €2,000 licence to open is not reusable. Prefer open genomics / sequencing formats such as FASTQ, BAM or VCF."],"model":"deepseek/deepseek-v4-flash","agent_version":"fair_agent_v8","fulltext_source":"epmc_xml"},"fair_model":"deepseek/deepseek-v4-flash","fair_agent_version":"fair_agent_v8","fair_fulltext_source":"epmc_xml","fair_has_llm":true,"fair_computed_at":"2026-07-20T11:16:39.604123Z","clinical_trials":[],"software_tools":[],"db_accessions":[],"linked_datasets":[],"topics":[]}
