{"doi":"10.1089/cmb.2012.0021","title":"SPAdes: A New Genome Assembly Algorithm and Its Applications to Single-Cell Sequencing","abstract":"The lion's share of bacteria in various environments cannot be cloned in the laboratory and thus cannot be sequenced using existing technologies. A major goal of single-cell genomics is to complement gene-centric metagenomic data with whole-genome assemblies of uncultivated organisms. Assembly of single-cell data is challenging because of highly non-uniform read coverage as well as elevated levels of sequencing errors and chimeric reads. We describe SPAdes, a new assembler for both single-cell and standard (multicell) assembly, and demonstrate that it improves on the recently released E+V-SC assembler (specialized for single-cell data) and on popular assemblers Velvet and SoapDeNovo (for multicell data). SPAdes generates single-cell assemblies, providing information about genomes of uncultivatable bacteria that vastly exceeds what may be obtained via traditional metagenomics studies. SPAdes is available online ( http://bioinf.spbau.ru/spades ). It is distributed as open source software.","journal":"Journal of Computational Biology","year":2012,"id":8300,"datarank":22.57670072867416,"base_score":10.195186546345843,"endowment":10.195186546345843,"self_citation_contribution":1.5292779819518767,"citation_network_contribution":21.047422746722283,"self_endowment_contribution":1.5292779819518767,"citer_contribution":21.047422746722283,"corpus_percentile":99.0,"corpus_rank":182,"citation_count":26773,"citer_count":187,"citers_with_citation_signal":187,"citers_with_endowment":187,"datacite_reuse_total":0,"is_dataset":false,"is_oa":true,"file_count":0,"downloads":0,"has_version_chain":false,"published_date":"2012-05-01","authors":[{"id":24611,"name":"Sergey Nurk","orcid":"0000-0003-1301-5749","position":1,"is_corresponding":false},{"id":2358,"name":"Dmitry Antipov","orcid":"0000-0002-6087-0660","position":2,"is_corresponding":false},{"id":72978,"name":"Mikhail Dvorkin","orcid":null,"position":4,"is_corresponding":false},{"id":72979,"name":"Alexander S.
