TFBSs are typically located upstream of target genes, within a few thousand base pairs of the transcription start site. The binding of TFs to TFBSs influences the recruitment of the transcriptional machinery, thereby regulating gene transcription in a precise and specific manner. This chapter provides practical examples and case studies demonstrating the extraction of upstream gene regions from the genome, identification of TFBSs using PWMEnrich R/Bioconductor package, interpretation of results, and preparation of publication-ready figures and tables. The EOMES promoter is used as a case study for single DNA sequence analysis, revealing potential regulation by the LHX9-FOXP1 complex during embryonic development. Additionally, an example is presented on how to investigate TFBSs in the upstream regions of a group of genes, using a case study of differentially expressed genes in response to human parainfluenza virus type 1 (HPIV1) infection and interferon-beta. Key regulators identified in this context include the STAT1:STAT2 heterodimer and interferon regulatory factor family proteins. The presented protocol is designed to be accessible to individuals with basic computer literacy. Understanding the interactions between TFs and TFBSs provides insights into the complex transcriptional regulatory networks that govern gene expression, with broad implications for several fields such as developmental biology, immunology, and disease research.","is_dataset_classified":null,"base_score":1.791759469228055,"endowment":1.791759469228055,"datacite_reuse_total":0,"file_count":0,"downloads":0,"views":0,"has_version_chain":false,"is_dataset":false,"is_oa":false,"pmid":"37803120","pmcid":null,"openalex_id":"https://openalex.org/W4387410768","authors":[],"funders":[],"total_grants":0,"fwci":3.4996,"citation_percentile":0.93737949,"influential_citations":0,"citation_trend":[{"year":2024,"count":1},{"year":2025,"count":4}],"oa_status":"closed","license":"https://www.springernature.com/gp/researchers/text-and-data-mining","oa_locations":[{"url":"https://link.springer.com/content/pdf/10.1007/978-1-0716-3461-5_12","host_type":"publisher"},{"url":"https://doi.org/10.1007/978-1-0716-3461-5_12","host_type":"book series"},{"url":"https://pubmed.ncbi.nlm.nih.gov/37803120","host_type":"repository"}],"fields_of_study":["Genomics and Chromatin Dynamics","RNA modifications and cancer","RNA Research and Splicing","Humans","Binding Sites","Protein Binding","Transcription Factors","Promoter Regions, Genetic","DNA","Repressor Proteins","Forkhead Transcription Factors"],"mesh_terms":["Binding Sites","DNA","Humans","Promoter Regions, Genetic","Protein Binding","Repressor Proteins","Transcription Factors","Forkhead Transcription Factors"],"keywords":["DNA binding site","Biology","Transcription factor","Gene","Genetics","Computational biology","Promoter","Gene expression","Gene regulation","Transcription factors","Regulatory elements","Transcription Factor Binding Sites","Lhx9","Eomes Gene","Stat1 And Stat2 Heterodimer"],"sdg_mappings":[{"sdg_number":0,"sdg_label":"Quality Education"}],"linked_datasets":[],"clinical_trials":[],"software_tools":[],"database_accessions":[],"source":"live","citation_network_status":"fetched"},"created_at":"2026-08-02T08:18:08.435977Z","pmid":null,"pmcid":null,"fwci":null,"citation_percentile":null,"influential_citations":0,"oa_status":null,"license":null,"views":0,"total_file_size_bytes":0,"version_count":0,"fair_f":null,"fair_a":null,"fair_i":null,"fair_r":null,"fair_zscore":null,"fair_rationale":null,"fair_model":null,"fair_agent_version":null,"fair_fulltext_source":null,"fair_has_llm":null,"fair_computed_at":null,"clinical_trials":[],"software_tools":[],"db_accessions":[],"linked_datasets":[],"topics":[]}
